Heroes Season 2 opens four months later, with Dr. Suresh, presenting at a conference in Cairo, Egypt, in an attempt to raise money for his research, which is an effort to find a cure for the disease that killed his sister, and that can destroy everyone with special powers. These special powers he views as a normal evolution of mankind. He is approached by a man, who has been at several of his presentations. This man informs him, that although most consider him to be a joke in the scientific community, this man works for a "company" that understand the true nature of the heroes. This so called company is a business formed from people with extraordinary powers which they use to try to find others like them and teach them to use their abilities for good. But also sometimes they eliminate them, supposedly for the greater good.

With Siler dead, Dr. Suresh and Matt Parkman are caring for Molly and trying to keep her safe from the threats she sees in her dreams. She is also needed in order to find out how she can save the others from a virus which may destroy them all.

Matt Parkman (Greg Grunberg) earns his gold detectives badge after completing a hostage negotiating training session. When asked, "Dow did you know which one to shoot,) he makes up a reason, but he actually used his telepathic ability to determine who was telling the truth. As he picks Molly up from school, her teacher approaches him with concerns over having nightmares and falling asleep in class. She shows him the drawings Molly has done with scary eyes and faces in class, with a recurring symbol of a squiggly line with two lines across it at the top and one line across it at the bottom. The mystery - what does this symbol mean? Over dinner Molly claims that it's not fair of Matt to use his powers to use his job and their discussion about the school pictures ends in an argument. Later that night Matt tries to comfort Molly from her nightmare, as she states that is she tells him what she saw in her dreams that he will be killed too.
